Updates on this. The Amtrak San Joaquin trains use the Burlington Northern Santa Fe (BNSF) railroad, not the Union Pacific one. However IIRC, as part of antitrust back when the Railroad Mergers happened, BNSF gets rights (and hopefully, corresponding responsibilities) to use the old Western Pacific Route in order to connect their Northwestern USA and Southwestern USA wholly owned freight routes.
