Tokyu Plaza in Harajuku is about 7 storeys. There is a Starbucks with a deck on the 6th floor and a restaurant on the 7th.
I was there just before noon on a weekday and it was quiet, but apparently it can have a long line for the Starbucks and the deck gets very crowded on weekends.

Lots of stores that you wouldn't expect to have cafes have cafes, especially in the Harajuku area. There is a cafe at the New Balance store.

The Galaxy store is about 4 levels, the highest level has some VR stuff you can try out. One of the floors has a little robotic display of how they seem to assemble things and there are examples of all their old phones back to the beginning. Its pretty cool.
